It only happens after the car has sat for a few days and only on the initial startup. It is just one loud mechanical "clunk" right after the engine turns over. I am wondering if it could be the starter motor sticking. I have a similar issue, which I was going to start a new thread about... When I brake at low speeds (usually under 30mph) it seems like the ABS is kicking in sometimes, it usually happens if I'm braking and the wheel is turned. I feel it through the pedal and hear a clunking. It's like a messy springy twangy clunk in time with the pedal feedback.
